Abstract | Self-supervised Learning has been showing upbeat performance in several computer vision tasks. The popular contrastive methods make use of a Siamese architecture with different loss functions. In this work, we go deeper into two very recent state of the art frameworks, namely, SimSiam and Barlow Twins. Inspired by them, we propose a new self-supervised learning method we call Opt-SSL that combines both image and feature contrasting. We validate the proposed method on the food recognition task, showing that our proposed framework enables the self-learning networks to learn better visual representations. | ||||

Abstract | In most eukaryotes, pairing of homologous chromosomes is an essential feature of meiosis that ensures homologous recombination and segregation. However, when the pairing process begins, it is still under investigation. Contrasting data exists in Mus musculus, since both leptotene DSB-dependent and preleptotene DSB-independent mechanisms have been described. To unravel this contention, we examined homologous pairing in pre-meiotic and meiotic Mus musculus cells using a threedimensional fuorescence in situ hybridization-based protocol, which enables the analysis of the entire karyotype using DNA painting probes. Our data establishes in an unambiguously manner that 73.83% of homologous chromosomes are already paired at premeiotic stages (spermatogonia-early preleptotene spermatocytes). The percentage of paired homologous chromosomes increases to 84.60% at mid-preleptotene-zygotene stage, reaching 100% at pachytene stage. Importantly, our results demonstrate a high percentage of homologous pairing observed before the onset of meiosis; this pairing does not occur randomly, as the percentage was higher than that observed in somatic cells (19.47%) and between nonhomologous chromosomes (41.1%). Finally, we have also observed that premeiotic homologous pairing is asynchronous and independent of the chromosome size, GC content, or presence of NOR regions. | ||||

Abstract | Outlier detection is essential for optimal performance of machine learning methods and statistical predictive models. Their detection is especially determinant in small sample size unbalanced problems, since in such settings outliers become highly influential and significantly bias models. This particular experimental settings are usual in medical applications, like diagnosis of rare pathologies, outcome of experimental personalized treatments or pandemic emergencies. In contrast to population-based methods, neighborhood based local approaches compute an outlier score from the neighbors of each sample, are simple flexible methods that have the potential to perform well in small sample size unbalanced problems. A main concern of local approaches is the impact that the computation of each sample neighborhood has on the method performance. Most approaches use a distance in the feature space to define a single neighborhood that requires careful selection of several parameters, like the number of neighbors.
This work presents a local approach based on a local measure of the heterogeneity of sample labels in the feature space considered as a topological manifold. Topology is computed using the communities of a weighted graph codifying mutual nearest neighbors in the feature space. This way, we provide with a set of multiple neighborhoods able to describe the structure of complex spaces without parameter fine tuning. The extensive experiments on real-world and synthetic data sets show that our approach outperforms, both, local and global strategies in multi and single view settings. |

Abstract | Document images can be affected by many degradation scenarios, which cause recognition and processing difficulties. In this age of digitization, it is important to denoise them for proper usage. To address this challenge, we present a new encoder-decoder architecture based on vision transformers to enhance both machine-printed and handwritten document images, in an end-to-end fashion. The encoder operates directly on the pixel patches with their positional information without the use of any convolutional layers, while the decoder reconstructs a clean image from the encoded patches. Conducted experiments show a superiority of the proposed model compared to the state-of the-art methods on several DIBCO benchmarks. Abstract | Single image super-resolution (SISR) is an important task in image processing which aims to enhance the resolution of imaging systems. Recently, SISR has witnessed great strides with the rapid development of deep learning. Recent advances in SISR are mostly devoted to designing deeper and wider networks to enhance their representation learning capacity. However, as the depth of networks increases, deep learning-based methods are faced with the challenge of computational complexity in practice. Moreover, most existing methods rarely leverage the intermediate features and also do not discriminate the computation of features by their frequencial components, thereby achieving relatively low performance. Aside from the aforementioned problems, another desired ability is to upsample images to arbitrary scales using a single model. Most current SISR methods train a dedicated model for each target resolution, losing generality and increasing memory requirements. In this thesis, we address the aforementioned issues and propose solutions to them: i) We present a novel frequency-based enhancement block which treats different frequencies in a heterogeneous way and also models inter-channel dependencies, which consequently enrich the output feature. Thus it helps the network generate more discriminative representations by explicitly recovering finer details. ii) We introduce OverNet which contains two main parts: a lightweight feature extractor that follows a novel recursive framework of skip and dense connections to reduce low-level feature degradation, and an overscaling module that generates an accurate SR image by internally constructing an overscaled intermediate representation of the output features. Then, to solve the problem of reconstruction at arbitrary scale factors, we introduce a novel multi-scale loss, that allows the simultaneous training of all scale factors using a single model. iii) We propose a directional variance attention network which leverages a novel attention mechanism to enhance features in different channels and spatial regions. Moreover, we introduce a novel procedure for using attention mechanisms together with residual blocks to facilitate the preservation of finer details. Finally, we demonstrate that our approaches achieve considerably better performance than previous state-of-the-art methods, in terms of both quantitative and visual quality. | ||||

Abstract | Hand-written Text Recognition techniques with the aim to automatically identify and transcribe hand-written text have been applied to historical sources including ciphers. In this paper, we compare the performance of two machine learning architectures, an unsupervised method based on clustering and a deep learning method with few-shot learning. Both models are tested on seen and unseen data from historical ciphers with different symbol sets consisting of various types of graphic signs. Abstract | Supervised training of neural networks requires a large amount of manually annotated data and the resulting networks tend to be sensitive to out-of-distribution (OOD) data.
Self- and semi-supervised training schemes reduce the amount of annotated data required during the training process. However, OOD generalization remains a major challenge for most methods. Strategies that promote smoother decision boundaries play an important role in out-of-distribution generalization. For example, embedding propagation (EP) for manifold smoothing has recently shown to considerably improve the OOD performance for few-shot classification. EP achieves smoother class manifolds by building a graph from sample embeddings and propagating information through the nodes in an unsupervised manner. In this work, we extend the original EP paper providing additional evidence and experiments showing that it attains smoother class embedding manifolds and improves results in settings beyond few-shot classification. Concretely, we show that EP improves the robustness of neural networks against multiple adversarial attacks as well as semi- and self-supervised learning performance. |

Abstract | Background: COVID-19 infection, especially in cases with pneumonia, is associated with a high rate of pulmonary embolism (PE). In patients with contraindications for CT pulmonary angiography (CTPA) or non-diagnostic CTPA, perfusion single-photon emission computed tomography/computed tomography (Q-SPECT/CT) is a diagnostic alternative. The goal of this study is to develop a radiomic diagnostic system to detect PE based only on the analysis of Q-SPECT/CT scans.
Methods: This radiomic diagnostic system is based on a local analysis of Q-SPECT/CT volumes that includes both CT and Q-SPECT values for each volume point. We present a combined approach that uses radiomic features extracted from each scan as input into a fully connected classifcation neural network that optimizes a weighted crossentropy loss trained to discriminate between three diferent types of image patterns (pixel sample level): healthy lungs (control group), PE and pneumonia. Four types of models using diferent confguration of parameters were tested. Results: The proposed radiomic diagnostic system was trained on 20 patients (4,927 sets of samples of three types of image patterns) and validated in a group of 39 patients (4,410 sets of samples of three types of image patterns). In the training group, COVID-19 infection corresponded to 45% of the cases and 51.28% in the test group. In the test group, the best model for determining diferent types of image patterns with PE presented a sensitivity, specifcity, positive predictive value and negative predictive value of 75.1%, 98.2%, 88.9% and 95.4%, respectively. The best model for detecting pneumonia presented a sensitivity, specifcity, positive predictive value and negative predictive value of 94.1%, 93.6%, 85.2% and 97.6%, respectively. The area under the curve (AUC) was 0.92 for PE and 0.91 for pneumonia. When the results obtained at the pixel sample level are aggregated into regions of interest, the sensitivity of the PE increases to 85%, and all metrics improve for pneumonia. Conclusion: This radiomic diagnostic system was able to identify the diferent lung imaging patterns and is a frst step toward a comprehensive intelligent radiomic system to optimize the diagnosis of PE by Q-SPECT/CT. |

Abstract | This paper presents a Lightweight Dense Convolutional (LDC) neural network for edge detection. The proposed model is an adaptation of two state-of-the-art approaches, but it requires less than 4% of parameters in comparison with these approaches. The proposed architecture generates thin edge maps and reaches the highest score (i.e., ODS) when compared with lightweight models (models with less than 1 million parameters), and reaches a similar performance when compare with heavy architectures (models with about 35 million parameters). Both quantitative and qualitative results and comparisons with state-of-the-art models, using different edge detection datasets, are provided. Abstract | Weather prediction from real-world images can be termed a complex task when targeting classification using neural networks. Moreover, the number of images throughout the available datasets can contain a huge amount of variance when comparing locations with the weather those images are representing. In this article, the capabilities of a custom built driver simulator are explored specifically to simulate a wide range of weather conditions. Moreover, the performance of a new synthetic dataset generated by the above simulator is also assessed. The results indicate that the use of synthetic datasets in conjunction with real-world datasets can increase the training efficiency of the CNNs by as much as 74%. The article paves a way forward to tackle the persistent problem of bias in vision-based datasets. | ||||

Abstract | Radiomics is an emerging technique for the quantification of imaging data that has recently shown great promise for deeper phenotyping of cardiovascular disease. Thus far, the technique has been mostly applied in single-centre studies. However, one of the main difficulties in multi-centre imaging studies is the inherent variability of image characteristics due to centre differences. In this paper, a comprehensive analysis of radiomics variability under several image- and feature-based normalisation techniques was conducted using a multi-centre cardiovascular magnetic resonance dataset. 218 subjects divided into healthy (n = 112) and hypertrophic cardiomyopathy (n = 106, HCM) groups from five different centres were considered. First and second order texture radiomic features were extracted from three regions of interest, namely the left and right ventricular cavities and the left ventricular myocardium. Two methods were used to assess features’ variability. First, feature distributions were compared across centres to obtain a distribution similarity index. Second, two classification tasks were proposed to assess: (1) the amount of centre-related information encoded in normalised features (centre identification) and (2) the generalisation ability for a classification model when trained on these features (healthy versus HCM classification). The results showed that the feature-based harmonisation technique ComBat is able to remove the variability introduced by centre information from radiomic features, at the expense of slightly degrading classification performance. Piecewise linear histogram matching normalisation gave features with greater generalisation ability for classification ( balanced accuracy in between 0.78 ± 0.08 and 0.79 ± 0.09). Models trained with features from images without normalisation showed the worst performance overall ( balanced accuracy in between 0.45 ± 0.28 and 0.60 ± 0.22). In conclusion, centre-related information removal did not imply good generalisation ability for classification. | ||||

Abstract | Background and study aims Artificial intelligence is currently able to accurately predict the histology of colorectal polyps. However, systems developed to date use complex optical technologies and have not been tested in vivo. The objective of this study was to evaluate the efficacy of a new deep learning-based optical diagnosis system, ATENEA, in a real clinical setting using only high-definition white light endoscopy (WLE) and to compare its performance with endoscopists. Methods ATENEA was prospectively tested in real life on consecutive polyps detected in colorectal cancer screening colonoscopies at Hospital Clínic. No images were discarded, and only WLE was used. The in vivo ATENEA's prediction (adenoma vs non-adenoma) was compared with the prediction of four staff endoscopists without specific training in optical diagnosis for the study purposes. Endoscopists were blind to the ATENEA output. Histology was the gold standard. Results Ninety polyps (median size: 5 mm, range: 2-25) from 31 patients were included of which 69 (76.7 %) were adenomas. ATENEA correctly predicted the histology in 63 of 69 (91.3 %, 95 % CI: 82 %-97 %) adenomas and 12 of 21 (57.1 %, 95 % CI: 34 %-78 %) non-adenomas while endoscopists made correct predictions in 52 of 69 (75.4 %, 95 % CI: 60 %-85 %) and 20 of 21 (95.2 %, 95 % CI: 76 %-100 %), respectively. The global accuracy was 83.3 % (95 % CI: 74%-90 %) and 80 % (95 % CI: 70 %-88 %) for ATENEA and endoscopists, respectively. Conclusion ATENEA can accurately be used for in vivo characterization of colorectal polyps, enabling the endoscopist to make direct decisions. ATENEA showed a global accuracy similar to that of endoscopists despite an unsatisfactory performance for non-adenomatous lesions. | ||||

Abstract | Recently, deep convolutional neural networks (CNNs) have provided outstanding performance in single image super-resolution (SISR). Despite their remarkable performance, the lack of high-frequency information in the recovered images remains a core problem. Moreover, as the networks increase in depth and width, deep CNN-based SR methods are faced with the challenge of computational complexity in practice. A promising and under-explored solution is to adapt the amount of compute based on the different frequency bands of the input. To this end, we present a novel Frequency-based Enhancement Block (FEB) which explicitly enhances the information of high frequencies while forwarding low-frequencies to the output. In particular, this block efficiently decomposes features into low- and high-frequency and assigns more computation to high-frequency ones. Thus, it can help the network generate more discriminative representations by explicitly recovering finer details. Our FEB design is simple and generic and can be used as a direct replacement of commonly used SR blocks with no need to change network architectures. We experimentally show that when replacing SR blocks with FEB we consistently improve the reconstruction error, while reducing the number of parameters in the model. Moreover, we propose a lightweight SR model — Frequency-based Enhancement Network (FENet) — based on FEB that matches the performance of larger models. Extensive experiments demonstrate that our proposal performs favorably against the state-of-the-art SR algorithms in terms of visual quality, memory footprint, and inference time. Abstract | On the road to making self-driving cars a reality, academic and industrial researchers are working hard to continue to increase safety while meeting technical and regulatory constraints Understanding the surrounding environment is a fundamental task in self-driving cars. It requires combining complex computer vision algorithms. Although state-of-the-art algorithms achieve good accuracy, their implementations often require powerful computing platforms with high power consumption. In some cases, the processing speed does not meet real-time constraints. FPGA platforms are often used to implement a category of latency-critical algorithms that demand maximum performance and energy efficiency. Since self-driving car computer vision functions fall into this category, one could expect to see a wide adoption of FPGAs in autonomous cars. In this paper, we survey the computer vision FPGA-based works from the literature targeting automotive applications over the last decade. Based on the survey, we identify the strengths and weaknesses of FPGAs in this domain and future research opportunities and challenges. | ||||
