Abstract | The Barcelona Historical Marriage Database (BHMD) gathers records of the more than 600,000 marriages celebrated in the Diocese of Barcelona and their taxation registered in Barcelona Cathedral's so-called Marriage Licenses Books for the long period 1451–1905 and the BALL Demographic Database brings together the individual information recorded in the population registers, censuses and fiscal censuses of the main municipalities of the county of Baix Llobregat (Barcelona). In this ongoing collection 263,786 individual observations have been assembled, dating from the period between 1828 and 1965 by December 2020. The two databases started as part of different interdisciplinary research projects at the crossroads of Historical Demography and Computer Vision. Their construction uses artificial intelligence and computer vision methods as Handwriting Recognition to reduce the time of execution. However, its current state still requires some human intervention which explains the implemented crowdsourcing and game sourcing experiences. Moreover, knowledge graph techniques have allowed the application of advanced record linkage to link the same individuals and families across time and space. Moreover, we will discuss the main research lines using both databases developed so far in historical demography.

Abstract | Background and study aims Artificial intelligence is currently able to accurately predict the histology of colorectal polyps. However, systems developed to date use complex optical technologies and have not been tested in vivo. The objective of this study was to evaluate the efficacy of a new deep learning-based optical diagnosis system, ATENEA, in a real clinical setting using only high-definition white light endoscopy (WLE) and to compare its performance with endoscopists. Methods ATENEA was prospectively tested in real life on consecutive polyps detected in colorectal cancer screening colonoscopies at Hospital Clínic. No images were discarded, and only WLE was used. The in vivo ATENEA's prediction (adenoma vs non-adenoma) was compared with the prediction of four staff endoscopists without specific training in optical diagnosis for the study purposes. Endoscopists were blind to the ATENEA output. Histology was the gold standard. Results Ninety polyps (median size: 5 mm, range: 2-25) from 31 patients were included of which 69 (76.7 %) were adenomas. ATENEA correctly predicted the histology in 63 of 69 (91.3 %, 95 % CI: 82 %-97 %) adenomas and 12 of 21 (57.1 %, 95 % CI: 34 %-78 %) non-adenomas while endoscopists made correct predictions in 52 of 69 (75.4 %, 95 % CI: 60 %-85 %) and 20 of 21 (95.2 %, 95 % CI: 76 %-100 %), respectively. The global accuracy was 83.3 % (95 % CI: 74%-90 %) and 80 % (95 % CI: 70 %-88 %) for ATENEA and endoscopists, respectively. Conclusion ATENEA can accurately be used for in vivo characterization of colorectal polyps, enabling the endoscopist to make direct decisions. ATENEA showed a global accuracy similar to that of endoscopists despite an unsatisfactory performance for non-adenomatous lesions.

Title | A novel intelligent radiomic analysis of perfusion SPECT/CT images to optimize pulmonary embolism diagnosis in COVID-19 patients | Type | Journal Article
Year | 2022 | Publication | EJNMMI Physics | Abbreviated Journal | EJNMMI-PHYS |
Volume | 9 | Issue | 1, Article 84 | Pages | 1-17 |

Abstract | Background: COVID-19 infection, especially in cases with pneumonia, is associated with a high rate of pulmonary embolism (PE). In patients with contraindications for CT pulmonary angiography (CTPA) or non-diagnostic CTPA, perfusion single-photon emission computed tomography/computed tomography (Q-SPECT/CT) is a diagnostic alternative. The goal of this study is to develop a radiomic diagnostic system to detect PE based only on the analysis of Q-SPECT/CT scans.
Methods: This radiomic diagnostic system is based on a local analysis of Q-SPECT/CT volumes that includes both CT and Q-SPECT values for each volume point. We present a combined approach that uses radiomic features extracted from each scan as input into a fully connected classifcation neural network that optimizes a weighted crossentropy loss trained to discriminate between three diferent types of image patterns (pixel sample level): healthy lungs (control group), PE and pneumonia. Four types of models using diferent confguration of parameters were tested. Results: The proposed radiomic diagnostic system was trained on 20 patients (4,927 sets of samples of three types of image patterns) and validated in a group of 39 patients (4,410 sets of samples of three types of image patterns). In the training group, COVID-19 infection corresponded to 45% of the cases and 51.28% in the test group. In the test group, the best model for determining diferent types of image patterns with PE presented a sensitivity, specifcity, positive predictive value and negative predictive value of 75.1%, 98.2%, 88.9% and 95.4%, respectively. The best model for detecting pneumonia presented a sensitivity, specifcity, positive predictive value and negative predictive value of 94.1%, 93.6%, 85.2% and 97.6%, respectively. The area under the curve (AUC) was 0.92 for PE and 0.91 for pneumonia. When the results obtained at the pixel sample level are aggregated into regions of interest, the sensitivity of the PE increases to 85%, and all metrics improve for pneumonia. Conclusion: This radiomic diagnostic system was able to identify the diferent lung imaging patterns and is a frst step toward a comprehensive intelligent radiomic system to optimize the diagnosis of PE by Q-SPECT/CT. |

Title | Time to match; when do homologous chromosomes become closer? | Type | Journal Article
Year | 2022 | Publication | Chromosoma | Abbreviated Journal | CHRO |
Volume | Issue | Pages | |||
Keywords | |||||
Abstract | In most eukaryotes, pairing of homologous chromosomes is an essential feature of meiosis that ensures homologous recombination and segregation. However, when the pairing process begins, it is still under investigation. Contrasting data exists in Mus musculus, since both leptotene DSB-dependent and preleptotene DSB-independent mechanisms have been described. To unravel this contention, we examined homologous pairing in pre-meiotic and meiotic Mus musculus cells using a threedimensional fuorescence in situ hybridization-based protocol, which enables the analysis of the entire karyotype using DNA painting probes. Our data establishes in an unambiguously manner that 73.83% of homologous chromosomes are already paired at premeiotic stages (spermatogonia-early preleptotene spermatocytes). The percentage of paired homologous chromosomes increases to 84.60% at mid-preleptotene-zygotene stage, reaching 100% at pachytene stage. Importantly, our results demonstrate a high percentage of homologous pairing observed before the onset of meiosis; this pairing does not occur randomly, as the percentage was higher than that observed in somatic cells (19.47%) and between nonhomologous chromosomes (41.1%). Finally, we have also observed that premeiotic homologous pairing is asynchronous and independent of the chromosome size, GC content, or presence of NOR regions.

Title | Bayesian deep learning for semantic segmentation of food images | Type | Journal Article
Year | 2022 | Publication | Computers and Electrical Engineering | Abbreviated Journal | CEE |

Abstract | Deep learning has provided promising results in various applications; however, algorithms tend to be overconfident in their predictions, even though they may be entirely wrong. Particularly for critical applications, the model should provide answers only when it is very sure of them. This article presents a Bayesian version of two different state-of-the-art semantic segmentation methods to perform multi-class segmentation of foods and estimate the uncertainty about the given predictions. The proposed methods were evaluated on three public pixel-annotated food datasets. As a result, we can conclude that Bayesian methods improve the performance achieved by the baseline architectures and, in addition, provide information to improve decision-making. Furthermore, based on the extracted uncertainty map, we proposed three measures to rank the images according to the degree of noisy annotations they contained. Note that the top 135 images ranked by one of these measures include more than half of the worst-labeled food images.

Title | A Flexible Outlier Detector Based on a Topology Given by Graph Communities | Type | Journal Article

Abstract | Outlier detection is essential for optimal performance of machine learning methods and statistical predictive models. Their detection is especially determinant in small sample size unbalanced problems, since in such settings outliers become highly influential and significantly bias models. This particular experimental settings are usual in medical applications, like diagnosis of rare pathologies, outcome of experimental personalized treatments or pandemic emergencies. In contrast to population-based methods, neighborhood based local approaches compute an outlier score from the neighbors of each sample, are simple flexible methods that have the potential to perform well in small sample size unbalanced problems. A main concern of local approaches is the impact that the computation of each sample neighborhood has on the method performance. Most approaches use a distance in the feature space to define a single neighborhood that requires careful selection of several parameters, like the number of neighbors.
This work presents a local approach based on a local measure of the heterogeneity of sample labels in the feature space considered as a topological manifold. Topology is computed using the communities of a weighted graph codifying mutual nearest neighbors in the feature space. This way, we provide with a set of multiple neighborhoods able to describe the structure of complex spaces without parameter fine tuning. The extensive experiments on real-world and synthetic data sets show that our approach outperforms, both, local and global strategies in multi and single view settings. |

Title | An Intelligent Radiomic Approach for Lung Cancer Screening | Type | Journal Article

Keywords | Lung cancer; Early diagnosis; Screening; Neural networks; Image embedding; Architecture optimization
Abstract | The efficiency of lung cancer screening for reducing mortality is hindered by the high rate of false positives. Artificial intelligence applied to radiomics could help to early discard benign cases from the analysis of CT scans. The available amount of data and the fact that benign cases are a minority, constitutes a main challenge for the successful use of state of the art methods (like deep learning), which can be biased, over-fitted and lack of clinical reproducibility. We present an hybrid approach combining the potential of radiomic features to characterize nodules in CT scans and the generalization of the feed forward networks. In order to obtain maximal reproducibility with minimal training data, we propose an embedding of nodules based on the statistical significance of radiomic features for malignancy detection. This representation space of lesions is the input to a feed
forward network, which architecture and hyperparameters are optimized using own-defined metrics of the diagnostic power of the whole system. Results of the best model on an independent set of patients achieve 100% of sensitivity and 83% of specificity (AUC = 0.94) for malignancy detection. |

Abstract | The commercial flightdeck is a naturally multi-tasking work environment, one in which interruptions are frequent come in various forms, contributing in many cases to aviation incident reports. Automatic characterization of pilots’ workloads is essential to preventing these kind of incidents. In addition, minimizing the physiological sensor network as much as possible remains both a challenge and a requirement. Electroencephalogram (EEG) signals have shown high correlations with specific cognitive and mental states, such as workload. However, there is not enough evidence in the literature to validate how well models generalize in cases of new subjects performing tasks with workloads similar to the ones included during the model’s training. In this paper, we propose a convolutional neural network to classify EEG features across different mental workloads in a continuous performance task test that partly measures working memory and working memory capacity. Our model is valid at the general population level and it is able to transfer task learning to pilot mental workload recognition in a simulated operational environment.

Abstract | Despite its wide applications in criminal investigations and clinical communications with patients suffering from autism, automatic micro-expression recognition remains a challenging problem because of the lack of training data and imbalanced classes problems. In this study, we proposed a meta-learning based multi-model fusion network (Meta-MMFNet) to solve the existing problems. The proposed method is based on the metric-based meta-learning pipeline, which is specifically designed for few-shot learning and is suitable for model-level fusion. The frame difference and optical flow features were fused, deep features were extracted from the fused feature, and finally in the meta-learning-based framework, weighted sum model fusion method was applied for micro-expression classification. Meta-MMFNet achieved better results than state-of-the-art methods on four datasets. The code is available at https://github.com/wenjgong/meta-fusion-based-method.

Abstract | We present a general framework for the garment animation problem through unsupervised deep learning inspired in physically based simulation. Existing trends in the literature already explore this possibility. Nonetheless, these approaches do not handle cloth dynamics. Here, we propose the first methodology able to learn realistic cloth dynamics unsupervisedly, and henceforth, a general formulation for neural cloth simulation. The key to achieve this is to adapt an existing optimization scheme for motion from simulation based methodologies to deep learning. Then, analyzing the nature of the problem, we devise an architecture able to automatically disentangle static and dynamic cloth subspaces by design. We will show how this improves model performance. Additionally, this opens the possibility of a novel motion augmentation technique that greatly improves generalization. Finally, we show it also allows to control the level of motion in the predictions. This is a useful, never seen before, tool for artists. We provide of detailed analysis of the problem to establish the bases of neural cloth simulation and guide future research into the specifics of this domain.

Abstract | On the road to making self-driving cars a reality, academic and industrial researchers are working hard to continue to increase safety while meeting technical and regulatory constraints Understanding the surrounding environment is a fundamental task in self-driving cars. It requires combining complex computer vision algorithms. Although state-of-the-art algorithms achieve good accuracy, their implementations often require powerful computing platforms with high power consumption. In some cases, the processing speed does not meet real-time constraints. FPGA platforms are often used to implement a category of latency-critical algorithms that demand maximum performance and energy efficiency. Since self-driving car computer vision functions fall into this category, one could expect to see a wide adoption of FPGAs in autonomous cars. In this paper, we survey the computer vision FPGA-based works from the literature targeting automotive applications over the last decade. Based on the survey, we identify the strengths and weaknesses of FPGAs in this domain and future research opportunities and challenges.

Abstract | Recently, deep convolutional neural networks (CNNs) have provided outstanding performance in single image super-resolution (SISR). Despite their remarkable performance, the lack of high-frequency information in the recovered images remains a core problem. Moreover, as the networks increase in depth and width, deep CNN-based SR methods are faced with the challenge of computational complexity in practice. A promising and under-explored solution is to adapt the amount of compute based on the different frequency bands of the input. To this end, we present a novel Frequency-based Enhancement Block (FEB) which explicitly enhances the information of high frequencies while forwarding low-frequencies to the output. In particular, this block efficiently decomposes features into low- and high-frequency and assigns more computation to high-frequency ones. Thus, it can help the network generate more discriminative representations by explicitly recovering finer details. Our FEB design is simple and generic and can be used as a direct replacement of commonly used SR blocks with no need to change network architectures. We experimentally show that when replacing SR blocks with FEB we consistently improve the reconstruction error, while reducing the number of parameters in the model. Moreover, we propose a lightweight SR model — Frequency-based Enhancement Network (FENet) — based on FEB that matches the performance of larger models. Extensive experiments demonstrate that our proposal performs favorably against the state-of-the-art SR algorithms in terms of visual quality, memory footprint, and inference time. Abstract | This paper presents a Lightweight Dense Convolutional (LDC) neural network for edge detection. The proposed model is an adaptation of two state-of-the-art approaches, but it requires less than 4% of parameters in comparison with these approaches. The proposed architecture generates thin edge maps and reaches the highest score (i.e., ODS) when compared with lightweight models (models with less than 1 million parameters), and reaches a similar performance when compare with heavy architectures (models with about 35 million parameters). Both quantitative and qualitative results and comparisons with state-of-the-art models, using different edge detection datasets, are provided. The proposed LDC does not use pre-trained weights and requires straightforward hyper-parameter settings. The source code is released at https://github.com/xavysp/LDC
